DESCRIPTION: Some tiered variants missing in the Congenica Portal
SUMMARY OF IMPACT: Further to our communication to you yesterday, we are still working with Congenica to find the root cause of the issue where some cases do not show all tiered variants in the Congenica portal.
Congenica have found that the issue affects cases that were archived and then restored after the Congenica v4.0 release on Saturday, 15 November 2025. During the archiving process, a small number of variants (less than 1%) were not included in the archive file. When these cases are restored, the missing variants do not appear in the main Variant table.
Current understanding: - Cases archived and restored before 15 November 2025: Unaffected - Cases archived before 15 November 2025 and restored after the upgrade: Unaffected - Cases archived after 15 November 2025: Affected. Any restored case of this type may have missing variants.
Congenica have disabled the archiving function while they investigate the issue further.
Recommended Actions: - Do not start analysis in Congenica on any case archived after 15 November 2025 until further notice. A list of affected cases will be emailed to each GLH imminently. You can still review tiered variants using the Interpretation Browser (or the New Interpretation Browser). - Any other cases that were archived before 14 November 2025 may proceed as usual.

SUMMARY OF IMPACT: We are aware of an issue in Congenica where it appears that in some referrals not all tiered variants are being displayed. We have raised the issue with Congenica and will update when we have more information.
In the meantime, you can assess tiered variants in either the Interpretation Browser or the New Interpretation Browser
This is a reminder that GEL will be deleting cases from Congenica on a regular basis. The cases that will be marked for deletion will be the ones that have been closed for 2 weeks in the Interpretation Portal, this is regardless of the amount of time that it has been in Congenica. Closed is defined as the report/summary of findings and exit questionnaire being completed by the user.
The next set of deletions will take place on the Thursday, 18 December 2025.

SUMMARY OF IMPACT: We are currently experiencing an outage to Genomics England's Panelapp, JIRA Service Desk, JIRA and Confluence, which cannot be accessed currently. This is due to the ongoing global outage of Cloudflare.
All other NGIS applications are currently unimpacted.

We would like to inform you of a planned release being deployed for CloudOS.
SW 5.12 Valine Release will be deployed on Thursday, 4 December 2025 between 09:00 (GMT) and 18:00 (GMT).
Please note that we cannot ensure the normal functionality of the CloudOS application during this time.
This release will include a number of new features for CloudOS, including: Advanced Analytics - Copy S3 links for logs and scripts directly from pipeline monitoring, including Bash jobs and array executions. Data Science - Save session results directly from the interactive session interface. File Explorer - Project navigation improved with folders in the main panel, pagination, and search bar. Data Factory - Run VCF Aggregation and GATK joint genotyping workflows. Organisation Management - Organisation Admins can share database schemas; this has moved from Workspace to Organisation settings.
You may need to clear your browser cache within the AWS Workspace to see the changes that have been applied in the release.
