Scheduled - Dear Congenica User,

This is a reminder that GEL will be deleting cases from Congenica on a regular basis. The cases that will be marked for deletion will be the ones that have been closed for 2 weeks in the Interpretation Portal, this is regardless of the amount of time that it has been in Congenica. Closed is defined as the report/summary of findings and exit questionnaire being completed by the user.

The next set of deletions will take place on the Thursday, 23 October 2025.

If you wish to keep a case in Congenica, we advise that you inform the Genomics England Service Desk at least 3 days in advance of the 2 week mark for your case.

Logins will not be possible during this time and running jobs will be affected, any jobs that are still running at the start of the maintenance window will be terminated and will need to be rerun. This will include any orchestration jobs you may have running for your workflows.

We will stop accepting jobs in the queues at the start of the maintenance period and expect there to be a drain of jobs in the short and medium queues that will result in running jobs being completed as expected. Long running jobs within the long queue will be affected and will need to be rerun as there may not be time for these to drain.

This is a reminder of the Double Helix HPC maintenance on 30 October 2025.

What to expect:
-Today 29 October 2025 - the short, medium, and long queues will be closed today at 10:00 GMT.

This means you can still submit jobs but no jobs will be dispatched.
We anticipate that jobs submitted to the short and medium queues before this time will complete successfully. However, please note that some long queue jobs may be terminated prematurely and will need to be re-submitted after the maintenance.

-Tomorrow 30 October 2025 - login and compute nodes will not be available from 10:00 GMT and 14:00 (GMT).

Update - To clarify what the impact is to the research user.

The Double Helix HPC's login and compute nodes will not be available on Thursday, 30 October 2025 from 10:00 (GMT) to 14:00 (GMT).

This will include any orchestration jobs you may have running for your workflows. We have to take this action to perform an urgent security patch on our systems to ensure the security of our data and your work. We will stop accepting jobs in the queues at the start of the maintenance period and expect there to be a drain of jobs in the short and medium queues that will result in running jobs being completed as expected. Because of the window between this announcement and the start of this essential work it is possible that some long running jobs within the long queue will be affected and will need to be rerun as there may not be time for these to drain.

* terminate (using the bkill command) any interactive jobs or long that are running,
* logout from your session prior to the maintenance window.

You may login and resubmit your jobs after the window.

Scheduled - Dear Users,

We would like to inform you of a planned release being deployed for CloudOS.

SW 5.10 Tyrosine Release will be deployed on Thursday, 23 October 2025 between 09:00 (BST) and 18:00 (BST).

Please note that we cannot ensure the normal functionality of the CloudOS application during this time.

This release will include a number of new features for CloudOS, including:
Advanced Analytics
-Workspace admins can now delete intermediate job results, preview input files, and visually monitor job cost limits.
-Improved CLI messages enhance file management.
-Batch jobs save outputs directly to S3 for faster, more cost-effective performance.
-Users can refresh results mid-job.
-CLI errors are automatically logged, and workflow errors are displayed directly in job monitoring for easier troubleshooting.
Data Science
-Instance options have been optimised for better interactive session performance, now with a minimum of 4 CPUs and 8 GB RAM.
-Files containing ‘=’ can now be included in Interactive sessions.
-Idle limits are now visible on the session monitor, with user-defined limits overriding workspace settings.
-The Cohort Browser now includes an Attrition Table for tracking participant filtering.
-The VSCode environment has been upgraded for wider plugin compatibility and productivity enhancements.
Procurement Management
-Procurement Admins can now view, add, and remove other Procurement admins directly from Procurement Settings interface.
Organisation Management
-Organisation Admins can now view the name and timestamp of the last workspace accessed by each member, directly within the Organisation Settings.

You may need to clear your browser cache within the AWS Workspace to see the changes that have been applied in the release.

Tiered CNVs not showing in the Interpretation Summary

SUMMARY OF IMPACT:
We are aware of an issue where the Variant Summary feature is displaying an incorrect count of 0 for CNV variants. This value does not reflect the true number of tiered A/B CNVs available. Consequently, users may overlook relevant CNV variants because the summary suggests none exist. The correct, expected tiered variants are confirmed to be visible when reviewing the case in the Interpretation Browser or Congenica.

We have identified the fix for this and are currently working on deploying it to lower environments.

Scheduled - Dear all,

We would like to inform you of planned maintenance and a software release for Cancer DSS in the NGIS production environment. CDSSv6.13.0 will be released on Wednesday, 22 October 2025 from 17:00 (BST) to 21:00 (BST).

The CDSSv6.13.0 Release Note is now available in the 'GEL Release Documentation' folder in NHS Futures.

The main changes in the CDSSv6.13.0 release are:
- Improvements to alerts
- Updates to colours used for SVs/CNVs on the plots and variant list page
- Case archiving changes
- Ability to add circos plot to the GTAB page

Please note:
- All applications the NGIS production environment will be unavailable during this timeframe.
- We are pausing our bioinformatics pipeline to migrate Rare Disease jobs to a new orchestration tool. Due to the pause, there may be a delay in cases appearing in the Interpretation portal.
